Role of CTCF in chromatin organization and gene expression

CTCF is an essential eleven zinc finger (ZF) protein that demarcates chromatin domains, often by establishing DNA loops with cohesin. To study the biophysical properties of CTCF and the role of its ZFs, we replaced endogenous CTCF in ES cells with GFP-CTCF or with fluorescent mutants containing individual ZF deletions. Using these unique cell lines we will analyze the role of CTCF in chromatin organization and gene expression, in particular in the stochastic expression of the neuron-specific Pcdh genes.
